I have a similar problem described in the issue #1383. My scenario is:
- A main project with two nested projects
- A "Resource filters" in the project properties to filter out the two nested
projects from the main one.
- "Ignore changes to hidden resources" in SVN preferences

If I modify a file on a nested project, and then do a "Team|Commit" the UI show
me properly the changes meanwhile I do that from "Team|Synchronize with
Repository" on the main project I see the outgoing changes for the nested project.
