Message This was reported to me several times by a colleague and in fact I could see the evidence in the Eclipse console on the last occasion.

What I should have done is try it myself before posting. :(

It works fine for me so I went through a scenario with my colleague and he was selecting Team->Commit from the popup menu rather than the Commit option. Doing this does generate a list of all changed files in the project. I can persuede myself that this is correct and the important thing is that Commit from the popup menu does not include the files removed from view.
